How to Fix Reconciliation Discrepancies in QuickBooks Online

A reconciliation discrepancy almost always comes from one of four things: a transaction entered twice, a transaction missing from QuickBooks entirely, a beginning balance that doesn't match last month's ending balance, or a bank feed error that duplicated or dropped something. How to actually find what's causing it

1. Pull up the Reconciliation Discrepancy report. You'll find it in the Reports search bar. It lists any transaction that was added, deleted, or changed after it was already reconciled, along with the amount it's off by. This is the fastest path to the cause if the discrepancy showed up after a previously clean reconciliation.

2. Check the beginning balance first. If this month's beginning balance doesn't match the ending balance you reconciled to last month, nothing downstream will line up no matter how carefully you check off transactions. This is the single most common cause and the easiest to miss, because it's not in the list of transactions at all, it's the starting number.

3. Look for duplicates. Run the account register and sort by amount or date. A transaction that got entered manually and then also pulled in through the bank feed is the classic duplicate: same amount, same date, twice.

4. Look for anything missing. Compare your statement line by line against what's checked off in QuickBooks. A bank fee, an interest charge, or a transaction the bank feed silently skipped is easy to miss because there's nothing in QuickBooks flagging its absence.

5. Check for a bank feed matching error. Sometimes the bank feed matches a downloaded transaction to the wrong existing entry instead of creating a new one, which can silently alter an amount that used to be correct. Open the transaction and check its history if the numbers look right but the discrepancy persists.

6. Fix the actual transaction, then re-reconcile. How do I undo a reconciliation in QuickBooks Online if I need to start over?+
If an accountant is connected to the account, they can undo an entire reconciliation at once through their Accountant Tools. Without that access, you have to unreconcile transactions one at a time from the account register. Only do this once you know what actually caused the discrepancy; undoing and redoing without finding the cause just reproduces the same mismatch.
